it still drives and shifts just fine. would it mess anything else up running it like this if it is bad?

Work requires transmission to be removed for the job so is not goig to be too cheap. One thing is torque converters seldom knocks even if it is possible so you need to confirm before any repair work.

If the torque converter fails, you tend to be stranded when you lose the use of the transmission.

i was told it was the torque converter... could it be something different? it started when i went through water on the side of the road...

Yes it could be but I don't see any reason why the torque converter can go bad after passing through water.

How deep was the water and is engine running smoothly during idle?
Maybe you should get a second opinion.

it was about 8-9" deep and i was going about 35-40mph. yes the engine is running smooth. if were a rod or a lifter or anything in the motor, would the engine light be on?

The engine light should come on if there is a misfiring due to engine problem and the smooth idling indicates it is good.
