What is a misfire?

I took my car in to get the oil changed and the guy at the shop,
Said there was a misfire in cylinder 1 and 6, but did not say
What was causing it or what needed to be done to fix it, just that it
Cost $1000 to fix it. I don't trust this place one bit. What would cause
A misfire and what would need to be done to fix it.

There are many things that can cause a misfire. The most common causes are ignition components like plugs, ignition wires and coils but that's no guarantee. Get a second opinion if you don't trust that shop.

When combustion doesn't occur in one or more cylinders for yet to be determined reasons.

Would this cause the car not run right? Because it runs just fine.

Yes it would but i would question whether ou would even recognize that. You need to get the car checked by a different shop.
