My truck started running rough from a cold start...overheated after driving about 3 miles and shut down...starts but still runs rough and smell of unburnt fuel....is this a head or cylinder problem?

First, you need to determine if all cylinders are firing. Has the check engine light come on? Have you checked to see if any vacuum lines were damaged? Also, have you checked to see if the catalytic converter is plugging? If you have done all this and everything is good, I would recommend check engine compression to see if there is a weak cylinder which could indicate internal damage or a bad head gasket.
