2003 Toyota MR2 Engine Problems

So my MR2 has been sitting for about 4 months now due to the flex pipes on my pre cats have blow off due to back fire. Once the cats were replaced I took my MR2 into toyota to find what else was wrong with it. They replaced one ignition coil and said it was good to run. So once I got it back I checked to oil and it was good to run however, one week later (today) my oil completely burnt out and my car stalled out. So I quickly added oil to it and now the engine has a loud knock to it. My coworker used his OBD II device to detech the problem and his OBD said cylinder 1 and 2 were misfiring. How can this come apar when Toyota just said it was good to go and they replaced the ignition coil on cylinder 2 and they said all my other cylinders were good on Spark, Air, and Fuel.

The knocking noise means you have most probably spun a con-rod bearing.
The misfiring is another problem by itself and further diagnostics would be required to find out why.
