STOP THE ENGINE! A flashing Check Engine light means way too much unburned fuel is going into the exhaust system and the catalytic converter is going to overheat and melt. That will turn an expensive repair into a really expensive repair. The rough running is due to a misfire and is the likely cause of that unburned fuel.
