I have just replaced both rear wheel bearings on my Mazda 6 ( 1.8. 2003. ) and after I had clocked up about 400 miles on the new ones, everytime I breaked the wheels would shake badly, I checked to make sure that nothing had come loose, and everything seems perfect, have you any idea why this would happen ?

warped brake rotors from overheating of the brakes. have the brakes checked to see which ones are warped and have them replaced.
