When I am driving, sometimes there is a running noise from the transmission, if I press the clutch, put it back to neutral, wait the noise to disappear , then I put it in back to gear, the noise will disappear. Is it a problem with throw out bearing?

Yes, it sounds like a thrust bearing problem, normally if you apply a little pressure to the clutch pedal the noise will go away, or you may feel some vibration in the clutch pedal when you apply some pressure.
