Changed brake caliper a while back and thought I had the line plugged good enough but I lost a lot of fluid. I know I have to bleed the master cylinder but will I have to bleed the proportioning valve too?

The whole system will have to be bled but you should be able to do that from the wheels. Fill up the master and open all the bleeds to let it get started gravity bleeding. Just make sure the master has plenty of fluid while bleeding. Don't let it run dry.
