2001 f-350 batteries

my fords batteries run down overnight. i have checked everything. fuses,domes lights,alternator,etc. one battery is older than the other. both batteries check out as good. any suggestions as to what to look for?

Lots of trouble with water leaking through the windshield onto the GEM module. Can't tell you exactly where it is located or what it looks like but I read about this quite often. If I had to guess I would start looking to the left of the brake pedal, possibly behind the left kick panel. Unplug that module overnight, then see if the batteries are still dead the next day.
