When the car is put in reverse or in 5th gear it clunks, the car is at idle and not moving but when taken out of gear and put back in the clunk is gone.

The only reason it would clunk (while the clutch pedal is depressed) , is if there is some type of movement in the powertrain... due to possibly the clutch not disengaging fully.

Also have the motor mounts checked.
