We have a 2000 Mazda 626 es that has a knock, overheats and lacks power. Any ideas? The transmission is brand new- only has 2500 miles on it.

Check engine timing. If it is knocking, overheating... make sure coolant is full, clean, thermostat is working, and flush the cooling system if it appears dirty. Also, the knocking has me concerned if it isn't a timing issue. Make sure the oil is full and not contaminated with fuel or coolant. If it is a knock, it could be a rod or main bearing.
