The engine barely starts when it does start it misfires badly?

My good running vehicle listed above was recently stolen and recovered. The damage that ensued was a broken door lock cylinder and damaged ignition cylinder. A stolen battery and battery cables were cut at the battery. A punctured gas tank. Also fuses and relays under the hood in the fuse block were missing as well as the catalytic converters and rear o2 sensor to say the least. Since then, I have replaced the battery and the cables. Sealed the punctured fuel tank and filled it with gas. Replaced the fuses and relays. Also have replaced the ignition housing and ignition lock cylinder. I proceeded with the pass lock relearn with the new key cylinder and it seemed to work fine. It started no misfires and running smoothly I shut it off and restarted it 3 or 4 times after that night. The next morning, I loaded up the parts to take to the muffler shop cats and 02 sensor.
It barely wanted to start at all and when it did it misfired really badly. I've checked the fuel pressure, it’s 60 lbs. And have changed the distributor cap and rotor. It seems to me that the injectors are not firing correctly but I have no security light on. Cylinders 1, 3, 4, and 6 seem to not respond when pulling plug wires while running. I'm thinking of ordering another ignition housing and cylinder. Please help.

I would hold off on replacing any more parts until we can find the cause of your concern. The engine was running good before it went to the muffler shop?
Are you getting any fault codes that you could share with me?
Also, I would double check the fuses again, something might have blown. Please let me know what you find and hopefully we will get it figured out.

So, I went to change the fuel filter and found water in the gas. I tried using some heet additive but still misfiring.

If you can run your fuel pump, it pumps out the water first as it settles to the bottom. Just run it into a container until only gas comes out.
