I've had a miss fire since I bought the jeep. I had a tune up done directly afterwards thinking that would help. It didn't. Ive just recently got it back to the shop where they finally diagnosed it with something bad in the computer. They replaced the computer and it stopped. (Just got it back yesterday evening) it started shaking again and the check engine light came back on today while I was on my lunch break. What could be the issue?

"They replaced the computer and it stopped"

What stopped, the engine or the misfire?

Start by reading and recording the diagnostic fault codes. Chrysler makes doing that yourself real easy. Cycle the ignition switch from "off" to "run" three times within five seconds without cranking the engine, leave it in "run", then watch the code numbers appear in the odometer display.
