Per my scanner I am receiving a p1320 code. Looking up info I found all these items that could be causing the problem. Malfunction is detected when ECM does not receive signal from ignition primary circuit during engine cranking or running. Possible causes are:

Ignition primary circuit open or shorted.

Defective power transistor (integral with ignition coil).

Defective condenser.

Defective Crankshaft Position (CKP) sensor (REF).

CKP sensor (REF) circuit open or shorted.

The weird part is I just replaced all the coils (because I got a code for coil 3 being bad) and the car runs great, but this code pops up. Doesn't quite make sense.

if you didn't use factory ignition coils that may be the problem there is a lot of problems with aftermarket coils.
Turn ignition on. Measure voltage between ground and PCM harness connector terminals No. 1, 2, 3, 7, 8 and 9 by backprobing. See Fig. 2. Voltage should be. 01-. 10 volts. If voltage is as specified, go to next step. If voltage is not as specified, repair open or short circuit. See appropriate diagram in WIRING DIAGRAMS article.
Turn ignition off. Disconnect condenser and each ignition coil harness connector. See Fig. 37 and Fig. 38. Turn ignition on. Measure voltage between each ignition coil harness connector terminal No. 1 (Red wire) and ground. Also, measure voltage between condenser harness connector No. 1 (Red wire) and ground. If battery voltage exists, go to step 4. If battery voltage does not exist, go to next step.
Turn ignition off. Check for open or short circuit to ignition coils or condenser. See appropriate diagram in WIRING DIAGRAMS article. Repair as necessary. If circuit is okay, disconnect condenser and measure resistance between condenser terminals. Resistance should be more than one megohm at 77°F (25°C). Replace condenser if resistance is not as specified. If resistance is as specified, go to next step.
Check continuity of Black wire between each ignition coil harness connector and ground. If continuity exists, go to next step. If continuity does not exist, repair open in appropriate Black wire.
Turn ignition off. Disconnect PCM harness connector. See Fig. 1. Check continuity between each ignition coil harness connector terminal No. 3 and PCM terminals No. 1 (coil No. 1), No. 2 (coil No. 2), No. 3 (coil No. 3), No. 7 (coil No. 4), No. 8 (coil No. 5) and No. 9 (coil No. 6). See Fig. 2. See appropriate diagram in WIRING DIAGRAMS article. If continuity exists, go to next step. If continuity does not exist, repair open or short in appropriate wire as necessary.
With injector harness connector disconnected from ignition coil, measure resistance between ignition coil terminals No. 1 (Red wire) and No. 2 (Black wire). If zero ohms exists, replace appropriate ignition coil. If other than zero ohms exists, no problem is indicated at this time. Problem may be intermittent
