1998 Pontiac Sunfire Water Pump Needed Replaced They Replaced Put Everything

My water pump needed to be replaced. They replaced it and when they put everything back on it was running like the timing was off. They took everything back off and replaced the timing chain and the tensioner. It is still doing the same thing.
They describe it like the sound of a vaccuum leak but runs rough and makes a sound after you cut the car off like a timing issue.
What should they do next?
