If there is power in the car's harness at the connector, everything in the car should be okay.
When you are hooking up the fuel pump straight to the battery it has much more amperage than it should have. It may turn when it would normally be locked up. It may be worn out and barely turning under the correct amperage coming from the harness. But when given the massive amperage at the battery, it turns without an issue. It just won't do so for long.
The thing is, how many amps do you have at the connector? I know most multi-testers are only fused to 10 Amps if that. When the pump is hooked up to the harness I assume it does not turn. Does it turn if you hit it with a hammer while it is hooked up or does it trun slowly?
I think it may be the pump as the things you mentioned would give you 0 Volts at the connector.
