I just changed my alternator in my 1998 Cavalier, and jumped it to get it to start, when I did, the battery light came on and as soon as I removed the jumpers, the car started dying just like the alternator was still bad.. the new alternator is putting out 13 volts though. I am really at the end of my rope, I cannot find any shorts in the wires, and when I can get it to run, it runs awfully similar to a car that is off a tooth or two on a timing beld, however my car does not have one that I can see.. is the cpu fried?

Sometimes jumping can cause voltage spikes. Electronics don't like voltage spikes. If the battery is down, take it off and get it charged. Hard to do any testing without a fully charged battery.
