1997 Acura Integra engine misfire

My sons acura is mis firing. When checked at auto zone all the said was. 1, 3, and were mis firing. It has a new cap, rotor, spark plugs and wires. Runs really bad after sitting all night and still sputters some when warmed up. Just don't have a clue what to do at this point. Any and all help would be great.

You need four things to make a cylinder produce power; spark, fuel, compression, and at the right times. We can rule out valve timing since some cylinders are working okay. You changed ignition parts so we'll assume that isn't the cause either for now. That leaves fuel and compression. For fuel, switch two injectors between one good and one misfiring cylinder, erase the fault codes, then see which codes set again. If a code sets for a different cylinder, suspect that injector.

A compression test will show any cylinder that's low, and a cylinder leakage test will show why.

How's your antifreeze level? If the misfire is worse cold there could be some head gasket leakage into the cylinders causing the misfire.
