Cooling fan isn't working, check engine light is now on

My cooling fan stopped working a couple days ago and I have been trying to fix it.

I have checked:
The relays (they click when the car is turned to "on)
Power to the connector for the fan
Fuses
Fan motor

All is good

Replaced the coolant temp sensor, replaced the coolant that came out doing that, ran it for a couple minutes, and now the check engine light is on, and the fan still isn't doing anything. I am totally lost

Sounds like you know more about electrical than the average person. Am I right? What happened when you ran wires directly to the fan motor? Did it run? Have you checked for voltage at the connector? You might be hearing other relays. The fan relay shouldn't click until the engine gets hot.
