Just replaced a bad starter and the new starter works fine untill the car has been warmed up. The battery is good the wires are not corroded we have already tried bypassing the security switch. The ignition solenoid and ignition switch are good. What do we try next

You need to do voltage checks at the starter to verify supply voltage is good.
Make sure the grounds at the battery are also clean and secure

If the starter is a rebuilt unit, get it checked.
When it starts clicking. Disconnect the starter solenoid wire and apply battery voltage to the solenoid to test if the starter cranks.
