95 vw jetta, has alarm issues. Tried bypassing the alarm (by connecting 5 & 6 pins on alarm box) didn't fix my problem. Now connected alarm box back and now wont start. Turns over but no start

The alarm box has 2 harness plugs that need to be disconnected in order to bypass the alarm. The two big starter wires need to be bridged so that the starter can operate when the key is turned to crank.

If the engine now cranks (but does not start). It probably is not alarm related, since the alarm only blocks cranking.

Check for spark & fuel.

I was told that the alarm was disabling the coil, keeping it from getting fire. Once I bypassed the alarm is when it wouldn't start. Put alarm box (connected) back into place still no start. Had another say that the ecm had to be reprogrammed? Any way of resetting both alarm and ecm?

If the anti-theft is activated, then the engine will not crank over. As the ECM will prevent it from cranking.
Since it is cranking over, check to see if you are getting spark and also check for fuel.

Many vehicles you can reset the security system by disconnecting the power to the module by disconnecting the battery.

Keep in mind if the ECM needs to be reprogrammed it will require specialized scan tools to do so.

I have attached diagrams for your reference.

Please let me know if you have any questions.
Thank you.
