My vehicle a Toyota hiace supercustom vibrates and shakes a lot while I am breakin and also when its raining heavily what could be the problem

This is commonly caused by warped brake rotors. Your mechanic can true them up on a brake lathe, but there is a published legal minimum thickness they have to be above when he is done. If they will be under that minimum, they will have to be replaced.
