I have a 1994 Lincoln mark 8 , the brake pedal started traveling all the way to the floor , I replaced the master cylinder and brake booster and the problem still remains. Also if the computer has been unplugged , does it need to be flashed before reinstalling in order to function properly.

Reflashing the computer would have nothing to do with your brakes. It's possible that the ABS system is bypassing internally but it could be numerous other causes also. I would get it checked by a competent repair shop.
