What would cause a half shaft to pop out of a transmission the inner clip is there and in place. Shaft has been in transmission for some time with no problem but when trans was rebuilt this started

First, the clip on the shaft that goes in the transmission could be worn. It needs to collapse and then expand when the shaft is installed. When installing, you should feel it drop into position and it should not move at all.
Second, you need to make sure that you have the correct transmission. The positioning may be different and make shaft "too short" and cause it to pop out, especially while turning.
