Security light flashing?

I recently had my alternator replaced and now my car will not start. Anti theft light blinks. Will not turn over or fire-fuel pump kicks on and dash lights come on. The battery was unhooked for a week waiting on my mechanic to come back and fix it. Is it possible all I need is the key reprogrammed? At a loss here.
