2003 Jetta Wagon 1.8T Electrical problem

When driving sometimes I will hear 3 long beeps, then shortly after (usually at a stoplight or when accelerating from a stop) the entire engine will either shut off and all the lights will come on on the dash, or it will "reset" and the warning sign with an arrow around it will illuminate for about 3 seconds. The car ran fine after we got it used in 2005. It ran for 6 months with no issues. Then it got broken into and the safelite guy who replaced the glass let the battery run out. He said that he tried to jump the battery but couldn't get the car to start. We got it towed to a repair place and they put in a new battery. Ever since we have had nothing but problems. We took it to the dealer and they said they ran a 27-point inspection and cleaned the throttle body ($200). That didnt' work so then they said the vacuum hoses were cracked and needed to be repaired ($300). Then we tried a Volkswagon repair shop instead and they said that they had to clean corrosion from the battery terminals and fusebox($150). No luck. Then they said it was a bad alternator($600 and didnt' get to keep the original alternator). That was still not it so I let the guy keep it and drive it around and he said that he was going through each and every circuit. The bill is up to $120 again and still no idea. I'm scared to just let the bill run up anymore. I can't even find out what the beep codes mean. Help.

It sounds like you are having a ton of problems. But here is what is confusing me. You stated "Ever since we have had nothing but problems.". Not really sure what the problems you r are having. I know before you said it would just quit and die after some beeps, but is that what it does everytime? The reason I ask is because some of the things done to your car are not really related with your listed problem.
So, if you can try and be more specific on what the car is doing, then maybe you will get some better input.
Did you ask the dealer what the beeps meant?

Sorry for the confusion. We didn't have ANY problems until the battery was replaced, then we started getting the beeps and resetting engine issues. The problem is just that when I am at a stop or idle, the engine will sometimes just shut off. It doesn't die, it has this resetting action, like the internal computer resets or something. As if the car thinks that it was just turned on (the dash illuminates the same way as when the keys are first turned in the ignition). I don't think anyone I have had work on it so far has had any clue because the fixes they have done don't seem to make any sense with the symptoms either. Hope that makes more sense.

When someone broek into your car, did they try and steal it? It almost sounds to me like a bad ignition switch. Maybe they tried to jimmy the switch and messed it up, or tried to mess with the wires to get it started.
They continue looking at the electrical system because for some reason you are loosing power intermittanly.
Maybe you can do a little troubleshooting yourself. Try and look at the ignition switch and see if it looks like it has been messed with. With the engine running, jiggle the keys and press on the sterring colum to see if you can induce the problem.
