I had the same problem with my 01 Jetta. It might be the coil pack. I just had my replaced for $432. It would run roughly when ever it rained and the check engine light would come on. When the coil pack is dry the problem would go away. There was a crack in the casing. Now I'm having trouble with my catalytic converter. Which I've read can be connected with driving a car with a bad coil pack. Don't wait to have it checked! If you search around on the net you'll find this is not unusual for Jettas.
