My truck is a manual transmission, five speed. Whenever I shift into third gear there is heavy vibration when I give it gas. The vibration seems to happen in the "middle" of the RPM and does not happen in the very beginning of the gear and also goes away in higher RPMs. It really as far as I can tell only happens in third gear when accelerating.

This sounds like a classic engine misfire which shows up under the most load of the engine which is what you have described. I would start by giving the engine a good tune up, Here is a guide to show you how to do i right.
