Based on your description, it could be a few things. If the check engine light is staying on when the engine is running, then you really need to have it scanned to identify diagnostic trouble codes. Here is a quick video that shows how it is done:

I realize that most people don't own a scanner. However, most parts stores will do it for free.
Also, this could be a fuel related issue. If the pressure is low, these types of symptoms can occur. Here is a link that shows how to test fuel pump pressure:

Here are the specs for your vehicle:
Measure with the Key On Engine Off with the fuel pump commanded ON.
Vin (V,T,U)
Fuel Pressure (gasoline) .................... 55-62 psi
Vin (Z)
Fuel Pressure (ethanol) .................... 48-54 psi

Okay, now the thing that I feel is most likely an issue is the crankshaft position sensor. Often times they will fail sporadically. Read through this link and let me know if it seems to mirror the symptoms you have.

EMOVAL PROCEDURE
IMPORTANT: Perform the CKP System Variation Learn Procedure when the crankshaft position sensor is removed or replaced.
CAUTION: Refer to Battery Disconnect Caution in Service Precautions.
1. Disconnect the negative battery cable.
2. Raise the vehicle. Refer to Lifting and Jacking the Vehicle.
3. Remove the starter.
4. Disconnect the crankshaft position (CKP) sensor electrical connector.
5. Clean the area around the CKP sensor before removal in order to avoid debris from entering the engine.
6. Remove the CKP sensor retaining bolt.
7. Remove the CKP sensor.
INSTALLATION PROCEDURE
Crankshaft Position Sensor (CKP)
1. Install the CKP sensor.
NOTE: Refer to Fastener Notice in Service Precautions.
2. Install the CKP sensor retaining fastener.
Tighten
Tighten the bolt to 25 N.m (18 lb ft).
3. Connect the CKP sensor electrical connector.
4. Install the starter.
5. Lower the vehicle.
6. Connect the negative battery cable.

I will tell you from experience that there is a ground wire on the driver's side front portion of the engine block. The wire is a common ground for all coils. They are known to break or corrode. If it has a weak ground, that can be an issue too.
The wire is black, small, and runs from the wiring harness associated with the coil packs on the top of the intake manifold. It runs down between the number 1 and 2 spark plug locations and is bolted to the side of the engine block about two thirds of the way down. It is slightly recessed. Check that too. Make sure the connector is good, the wire is good, the connection is clean and free of corrosion.
