When I first start it up it shifts late as I go, but as the vehicle is driven and warms up and I have to come to a complete stop, say like at a red light, when I go to give it gas to move its throttle to the floor to get it to just move. Now when it does this I can turn it off for ten seconds then it starts up and it goes just fine, but still shifts hard.

Have a transmission professional scan for codes first. It may be an electrical issue maybe a bad wire etc.

You need one that a mechanic uses that goes more into what the auto parts scanners can read. They cannot get everything it may be a can/bus problem that theirs will not read.

It could even be that the O2 sensor is causing an issue, what was the exact code?

Plus as HMAC said, the "free" scans they do only read engine/powertrain related codes, not transmission, ABS, SRS or many of the other modules. To read those you need a much better scan tool.
