If the actual tire diameter is the same diameter (or very close to it) as the stock tires then it is unlikely that the rims alone are the cause of the transmission problem. However, most leases have clauses in them that makes alterations like rims, exhaust, suspension modifications prohibited.
Now if the actual tire diameter is larger than stock or they rub at all then they could cause issues with the transmission because of those problems.
In the end it will come down to what is allowed in your lease and what they decide is at fault. As for what can be done, go by what the lease allows, if that means you have to go to stock sizes then that is what you have to do.
