97 Geo Prizm Runs Rough

I have a 97 Geo Prizm which most people know has the Toyota Corolla motor and tranny. Anyways, my transmission was going out, so I parked it till I got a replacement. At the time I parked it, it ran fine. After I replaced the transmission, the car now runs rough, there is a definate smell of unburnt fuel in the exaust. I thought maybe it was the Catalytic converter, but after disconnecting the exaust from the manifold, it still runs rough. Im confused about this as I did absolutely nothing motor wise from when it was running fine.

Check all electrical connections you had to undo. The battery ground to the transmission is most important as well as chassis grounds.
Clean all grounds with a wire brush and reinstall.
