1986 Fiero Hesitation Service Eng Soon/Radio cuts out.

Purchased the car and drove it home (3 hour drive) and noticed that when the car shifted the service eng soon light would flicker. Now when I accelerate aggressively the service eng soon light stays on and the engine hesistates and the radio power flickers. Once the car gets up to speed the light goes off and the eng/trans smoothes out and the radio power stops flickering on and off as well.

What I have done to the car so far.
oil filter
air filter
trans filter
spark plugs
pcv valve
valve cover gasket
after market stereo
searched for vacuum leaks - none found
brakes and rotors
error code - 35 noted

2 - questions
What the heck is going on with the transmission that would cause the hesistation/accessory power flickering

When I installed the radio the headlights will only go into the down position if I turn them off completely, turn on the running lights only then tun everything back off. If the head lights are turned on (come up no problem) and then just turned off the lights stay up and on (marker lights go off). Is there a jumper of some sort that needs to be hooked up if you dont use a wiring harness when hooking up an after market stereo (that is when this issue started).

UPDATE - replaced the IAC and EGR but still having the same problems mentioned above.

If the problem started when you put he new radio in, then yo cut somhting you shouldn't have or connected to the wrong place. Most of the aftermarket radios have either a plug adapter o its ' just a plug in an dthat's it installation. I'd recheck your install on the radio and go back to the site and see what a code 35 is for that system as you havea OBD 1 system on that car.
