New differential and gears

My car originally had an open different and 3.31 gears, I bought a limited slip and 3.73 gears to swap in. I got the 3.73's and limited slip installed. After a day of driving I notice the new gears whine on acceleration only. I also had the rear bearings and seals replaced. I called the shop they assured me it was just because the brand of gears (Motive gears) everything was okay. I am still doing the break in on the gears. So my question is are the gears installed properly? And if so do they get quieter over time? Or does the whole differential need to be re-done?

It does not sound like they were installed correctly. This job requires some very precise measurements and alignment using very specific setup equipment that most shops do not even have. The alignment of these gears is critical down to the thousands of an inch.
