I very recently purchased an engine and had an engine swap done. The engine had 90,000 miles on it. The old engine had constant misfires on bank 1 (1, 3, 5) which I changed the plugs and a few coils. Then I had the swap done. Fast forward to now the engine I had put in is throwing the same codes the old engine did. (P0301, p0303, p0305) the mechanic said he took the fairly new plugs I put in on the old engine out and put them in the engine I had put in. I’m trying to figure out why is the same exact problem occurring on an engine I purchased with 90k miles on it. The old engine had 178,676k miles on it.

When there is a bank of misfires it is not the spark plugs, coils or injectors. The problem will be the swirl valve control, or you have a clogged catalytic converter on that side. Since your car does not have swirl valve inside the intake it just leaves the catalytic converter. Here is the location of the cat in question, check out the images (below). Please let us know what happens.

You will need to replace it, usually the catalytic material falls apart and blocks the outlet. I don't think cat clean will work.

Is there any way I can unclog the left side of my cat? Or should I just get new ones?

With 178k on it I would do both. You will need to remove the cat for inspection.

One side of the engine misfires are usually the cat. Is the intake manifold in good shape? The only other thing I can think of is the intake manifold gasket is leaking on that side, did you check for vacuum leaks?

I just had an engine swap done because the engine that came with this car had bad valves and low compression on cylinder 5. Did the swap and the same codes are being thrown on this engine that has 90k miles. Did a back compression tests cats are fine and working properly what else could it be?

How does the engine seem to run at idle and under power? You could have a PCM that is out and not triggering the fuel injectors or ignition coils there is a wiring problem with the injector or coil wiring, here are two guides to go over to see if the these items are receiving a trigger.

I recently did an engine swap on this vehicle due to a constant misfire on 1, 3, and 5 cylinders. Come to find out the original engine had a bad oil ring on cylinder 5 did the engine swap the engine I have now in the car had 90k miles on it but there’s always a misfire on 1. So, I sent it to the shop to get more information. They took the plug out and switched them around and the misfire would follow the plug. So, I had all 6 spark plugs changed to champion plugs, the coils have been changed as well, but I am still having a constant misfire on cylinders 1, 3, and 5. I’ve cleaned my injectors it’s not my injectors. Does anyone else know what this could be? It’s very frustrating and I don’t want to take it to the dealer.

It sounds like the PCM may not be producing the spark or fuel injector signal to those cylinders, here are two guides to help see what's going on. They will help confirm the failure.
