2002 Ford Mustang COMPUTER FUNTIONALITY WONT PASS SMOG

I FAILED A SMOG TEST BECAUSE THE COMPUTER FUNCTIONALITY DOEST PASS.I DID HAVE THE BATTERY DISCONNECTED FOR A WHILE WHILE I WAS REPLACING THE INTAKE MANIFOLD. BUT I DID PUT OVER 100 MILES ON IT TO GET IT TO RE-LEARN. IT STILL SAYS THE SAME THING.I AM BAFFLED.I DID THOUGH REMOVE A COMPUTER PROGRAM FROM A HAND HELD PROGRAMMER FOR THE SMOG TEST. COULD THIS HAVE CAUSED THE PROBLEM AND WHAT WOULD BE A FIX?

Ok when I did smog this wasn't a test in the state that I did it. So what is not passing on the functionality test? Engine light or was it not comunicating with the scan tool or?

OK so the computer is talking to the scanner. How warm was the car when you took it in? Did it sit for any time waiting to get it smogged? What this is saying is that the car was not up to temp. Now if it was up to temp then what I need you to do is ohm the coolant temp sensor when the engine is cold and get back to me with the ohms and the air temp at the time you checked it.

The PCM monitors have not completed for whatever reason, and removing a program before taking it in will do it because the keep alive memory will be reset. 100 miles of driving should have done it to complete all of the monitors unless there is a fault with a sensor or conditions not met. Perform an on demand self test to verify that there are no codes other than P1000.
