2000 Ford Focus hesitation, spitting, sputtering 90% of tim

I have a 2000 ford focus with the SOHC 2.0 I have replaced plugs, wires, and vaccum lines on the car, however today I was traveling and got about 45 minutes from home when the car began running rough. I pulled over to check the plug wires because it felt as if the car was misfiring. All wires were locked on tight, however the rough running continued. I traveled home and pulled the plugs and all looked fine. I also checked out the EGR, accuator and EGR pressure sensor (DPFE). I believe these are working. I tried running dry gas, then fuel injector cleaner without any luck. I am clueless what could be causing the popping, sputtering, loss of power? I have a cheaper scan tool, but I have not had any engine lights come on. It seems as if it is missing by the popping sound I get coming from the tail pipe. Any suggestions are greatly appreciated.

Inspect and test all the following listed below:

Oxygen sensor
Catalytic converter
Dirty fuel injectors (cleaning the injectors often fixes this).
Bad MAP (manifold absolute pressure) sensor
Bad TPS (throttle position) sensor
Bad or dirty MAF (mass airflow) sensor
Low fuel pressure (leaky fuel pressure regulator or weak fuel pump)
Vacuum leaks (intake manifold, vacuum hoses, throttle body, EGR valve)
Bad gasoline (fuel contaminated with water or too much alcohol)
Dirty or worn spark plugs
Bad plug wires
Weak ignition coil
Cap and rotor

Note:If it doesn't apply disregard.
