I had the valve cover gasket seals replaced on my 02 Explorer. Once done and the engine started it vibrated much more than usual and the check engine light came on. When tested on the computer, it showed fuel injector 6 was not working.

My question is, is there an inherent risk in a fuel injector going bad when changing the 'gasket' seals?Was this coincidental?

I would say it was coincidental.
The person that replaced the valve cover gasket seals could very well have leaned or bumped something. Possibly disconnected something too and forgot to reconnect. I would go back and let them know. They should take care of it for you without any problems.
