Coolant flush

If there is a suspected clog in the system, are there any dangers of flushing that clog out and causing other problems/damaging other parts of the system/engine?

None at all. I would suggest flushing the entire system using a heat exchanger.

Also, if you are concerned with a blockage then I would recommend flushing them it in sections. The radiator, engine and heater core. This way you can make sure each portion is free and clear.

Also, when you are finished and put it all back together (or before you start) check the heater core lines that go into and out of the heater core. They should be about the same temp when the engine is hot. If they are not then the heater core is blocked.
