The flat tire warning light is on and I don't have a flat tire.

I put air in the tires yesterday to bring them to 35psi and noticed one of the valve stem caps was missing. The next day the warning light came on, could the missing stem cap make the light come on or could there be something else going on?

No to the cap. The actual sensor is mounted to the rim (inside and part of the valve stem). If your light is on and the tire pressure is correct, try to reset the light. If it comes back on, chances are the sensor is bad.
