There are several things that can cause a misfire. Make sure there is no oil in the spark plug tubes. Check for spark at each ignition coil by unbolting each one and lifting slightly away from the spark plug with the engine running. Take care by wearing some insulated gloves like latex or nitrile gloves so spark from ignition coil will not travel through you or your hand.
Next check for any vacuum leaks by spraying carb cleaner or starting fluid over each intake parts listening for the engine to run better telling you have a vacuum leak.
The check engine light is flashing indicating cataylst damage will occur if continued driving. Raw or unburnt fuel is entering the cataylst causing the cataylst to over heat and melt.
