Unfortunately when removing and replacing engines you sometimes come across more issues, so all I can say is there could be more issues. As for the a standard procedure. Draining of power train fluids like coolant for example and recovering the air condition refrigerant. If this vehicle has a manual transmission sometimes it is best to have the clutch replaced while the engine is out.
Typically with engine replacement the old engine is removed and the new engine, salvage yard engine or re manufactured engine will be reinstalled. Sometimes parts from the old engine will needed to be transferred over on the new engine. New gaskets will be required depending on what the new engine has on it.
Other than that there is not much else typically replaced with engine swaps.
