Did you also replace the pilot bearing? That could be your problem as once it is seated then removed and not replaced it can catch the input shaft and slow it down throwing synchronization off.
You migh try bleeding the system the old fashion way as I have had little luck with vaccuum bleedrs and prefer the following method;
You will need
Axle Grease
Some clear pliable tube available at Lowes or Home Depot in plumbing section and it must fit snugly over bleed screw.
Clear fluid catch bottle
Clean paper lint free shop towels
An assistant
Get enough hose to route it from the catch bottle over the bleed screw and caliper down back to the bleed screw. Apply axle grease to threads on bleed screw threads as this will prevent small bubbles of air from getting in. With the shop towels soak up any dirty fluid in the master cylinder and replace with new fluid. Have your assistant pump the clutch pedal a few times and hold it to the floor. Then release the bleed screw and tighten it back. Then the assistant can release the clutch pedal. Repeat the procedure until fluid in catch bottle is clean and no visible air bubbles appear in clear tube.
