It looks like you have two separate issues. First did the engine hesitate after having replacing the transmission (or shortly after) fluid/filter? Are there any check engine light or service engine soon warning lights on?
If no to the above then clean the mass air flow sensor with a mass air flow sensor cleaner (most auto parts suppliers will have this) and don't use anything else to clean this sensor.
The brake light can be a few things: It could be the brake fluid level switch in the master cylinder reservoir is sticking (disconnecting the electrical connector at the switch and see if the brake light goes off will tell you if it is related to this switch). It could be something with the ABS (if equipped) but is usually the brake light is accompanied with a ABS light also. Next, is the parking brake switch maybe sticking. Lastly, a short in wiring could also cause the brake light to illuminate.
