It matters what the noise sounds like and where it is coming from. A bad engine will usually make a knocking sound (internal). That usually indicates a bad rod, cam, or main bearing.

So if its a bad rod can I just buy the rods or do I need to replace the whole engine?

If it is a rod bearing, they can be replaced. However, chances are the crankshaft will need replaced or machined.
